RTP application test environment bug

The RuntimePackage application test environment does not remove the class organizer if this is requested as a stripping option. This can result in bugs that show up in the runtime but not in the test environment. Like the one I just spend several hours finding.

I think it would be kind of tricky to remove the class organizer during the test and then put it back, particularly if people do things like (and I know I've done this) run the test mode while there are browsers open. But I'll create an AR for it.
