Seems to be fixed in 2.0.

I'd like to have this integrated into 1.4 ASAP because there's no easy way  
to fix it. Even if I include it in a ConfigurationOf, by the time it gets  
passed to the image via the commandLine, Metacello has already queried the  
location of the package cache, and for example updating to my shared cache  
will not take effect until it's too late...

Add StartupLoader to startup list before CommandLine.
