Prototype is a prerequisite for script.aculo.us. I don't think that it
makes much sense to separate the two. If you just use prototype
functionality only, you will only include the prototype.js in your
deployed application. For a productive applications you presumably
include only the required libraries (and maybe compress and combine
them) anyway.
